setup_default_logging

Sets up default logging. Usage of logging is currently being explored as the current setup
cannot log stan errors or progress.

Estimates the time-varying reproduction number,
rate of spread, and doubling time using a range of open-source tools
(Abbott et al. (2020) <doi:10.12688/wellcomeopenres.16006.1>), and
current best practices (Gostic et al. (2020)
<doi:10.1101/2020.06.18.20134858>). It aims to help users avoid some
of the limitations of naive implementations in a framework that is
informed by community feedback and is actively supported.

setup_default_logging function

<dl><dt>logs</dt>
<dd>Character path indicating the target folder in which to store log
information. Defaults to the temporary directory if not specified. Default logging
can be disabled if <code>logs</code> is set to NULL. If specifying a custom logging setup then
the code for <code>setup_default_logging</code> and the <code>setup_logging</code> function are a sensible
place to start.</dd>
<dt>mirror_epinow</dt>
<dd>Logical, defaults to FALSE. Should internal logging be
returned from <code>epinow</code> to the console.</dd>
<dt>target_date</dt>
<dd>Date, defaults to maximum found in the data if not specified.</dd></dl>
