paths

If <code><a rd-options="base:logical" href="/link/TRUE?package=affxparser&version=1.44.0&to=base%3Alogical" data-mini-rdoc="base:logical::TRUE">TRUE</a></code>, the directory structure is searched
   breath-first, in lexicographic order.

recursive

If <code><a rd-options="base:logical" href="/link/TRUE?package=affxparser&version=1.44.0&to=base%3Alogical" data-mini-rdoc="base:logical::TRUE">TRUE</a></code>, the method returns as soon as a matching
   file is found, otherwise not.

firstOnly

If <code><a rd-options="base:logical" href="/link/FALSE?package=affxparser&version=1.44.0&to=base%3Alogical" data-mini-rdoc="base:logical::FALSE">FALSE</a></code>, files and directories starting with
   a period will be skipped, otherwise not.

allFiles

file

Package for parsing Affymetrix files (CDF, CEL, CHP, BPMAP, BAR).  It provides methods for fast and memory efficient parsing of Affymetrix files using the Affymetrix' Fusion SDK.  Both ASCII- and binary-based files are supported.  Currently, there are methods for reading chip definition file (CDF) and a cell intensity file (CEL).  These files can be read either in full or in part.  For example, probe signals from a few probesets can be extracted very quickly from a set of CEL files into a convenient list structure.

The <code>paths</code> argument may also contain paths specified as
  semi-colon (<code>";"</code>) separated paths, e.g.
  <code>"/usr/;usr/bin/;.;"</code>.

Paths

If package <span class="pkg">R.utils</span> is available and loaded , Windows Shortcut links (*.lnk)
  are recognized and can be used to immitate links to directories
