phylo2mafft

Converts a phylogenetic tree of class <code>"phylo"</code> to a format
 usable as a guide tree by MAFFT. This function is called internally by 
 <code>mafft</code>.

Functions that wrap popular phylogenetic software for sequence
alignment, masking of sequence alignments, and estimation of phylogenies and
ancestral character states.
